Nice catch FM.
I'd point out that there would have been some air left in that chamber as it takes very powerful pumps to remove all of it - which is why some noise would have been heard.
It is also possible that what we heard was the box vibrating as the bullet and/or muzzle gasses hit it.
Both are reasons for thinking that using NASA's vacuum chambers would be a good idea, as they are large and very effective.

Due to the way it sounded, I believe the majority of sound was the bullet striking the plexiglass, with some possible sound of the sides popping out as the pressure began to immediately equalize once containment was breached.
